You may want to look at some concrete anchor design references for this one.  Your situation is somewhat similar ACI 318-02 Appendix D Section D.6.1.3 which requires the use of a 0.80 factor to be applied to the steel strength of anchors in shear when a built up grout pad is used.

I  have a precast column with anchor bolts to which  a steel beam with end plates shall be connected. Thick shims will be required to fill up the erection gap. Is any reduction in the capacities of the achor bolts to be considered for shims.? J5 of the AISC spec gives rules for reduction in case of bolts is this applicable to the anhor bolts also.
